I think you're still "base to base" if you're prone, so the +1D would still apply. The model takes up more space though, so a second line would have to back up a bit.

In the new rules, they assume you're using markers to show that models are prone. This way, the normal base size and location is fully retained. (One of the best changes to be honest!)
